In November 2016, Thapa joined Chennai FC as a substitute due to Dhanachandra Singh's injury and was unable to play the rest of the ISL season. On 1 December 2016, he made his debut for the team in the team's final season-ending match against FC Goa. He started and played 67 minutes in a match that the team lost 5-4. He almost scored his first goal, but unfortunately, it was disallowed as an own goal.

Indian Football League A: Minerva Punjab (loan)

After the 2016 Indian Super League, Thapa joined Minerva Punjab of the Indian Super League on loan on December 27, 2016, for the 2016–17 Indian Super League season. He made his debut for the club on January 17, 2017, in a 0–4 loss to Mohun Bagan. On February 4, 2017, he scored his first professional goal in a 2–1 win over Mumbai FC, helping the team win for the first time in the top league. On April 23, 2017, he played his last game for the team, in a loss to East Bengal. He played 14 games in the season, scoring 1 goal, and the team finished second from the bottom of the league, avoiding relegation to the Indian Super League Second Division by just one point.

Return to Chennai (2017-2018)

On 31 May 2017, Thapa returned to Chennai City on loan from Minerva Punjab. He was selected in the squad for the 2017–18 Indian Super League season, which started on 17 November 2017. On 3 December 2017, he made his first appearance of the year, coming on as a 76th-minute substitute for Bikramjit Singh in a 1–0 win over Pune City. He assisted Chennai City's first goal in a 1–3 win over NorthEast United. On 25 January 2018, he received high praise for his performance in the match against defending champions ATK, where he was named Man of the Match.

Former Chennai FC head coach John Gregory even called Thapa “the next big thing in Indian football”. He scored his second goal of the season in the first leg of the playoff semi-final against Goa on 10 March 2018. On 17 March 2018, he played in Chennai FC's championship match against Bengaluru FC. He came on as a substitute as Chennai FC won 3-2, winning him his first league title.

Return to Chennai (2019-2020)

Chennai FC qualified for the playoffs after a poor performance in the previous season by finishing fourth in the standings. Thapa ended the season with one goal and six assists, becoming the catalyst for their comeback. However, ATK defeated Chennai FC 3-1 in the championship match on 14 March 2020. Thapa claimed that “he felt his game had improved” towards the end of the season.

Return to Chennai (2020-2021)

On 24 November 2020, Thapa became the first Indian goalscorer of the season when he scored against Jamshedpur in 52 seconds in their first match of the 2020-21 Indian Super League. The 22-year-old midfielder was injured in the match against Bengaluru on 4 December 2020 and was substituted off in the 16th minute. He suffered a knock on his right ankle. On 9 December 2020, he was forced to miss the 2-1 loss to Mumbai City. In the interest of the club, Thapa resumed full training in the Indian Super League match against NorthEast United on 13 December 2020.

Return to Chennai (2021-2022)

Thapa was named the team captain for the 2021–22 Indian Super League season. On November 29, 2021, Thapa's team defeated NorthEast United 2–1 thanks to his last-gasp goal.

International career

Thapa initially represented India in the U14 age group. He participated in the qualifiers for the AFC U16 Championship and was part of the U16 team that won the 2013 South Sudan Football Association U16 Championship. The South Sudan Football Association U19 Championship was the next tournament Thapa played for the U19 team.

On 6 January 2019, Thapa scored his first goal for the national team in a 4-1 win over Thailand at the 2019 AFC Asian Cup. He scored his second goal against the same opponents at the 2019 King's Cup, which India won 1-0.
